B8.5 2.0TDI Quattro engine replacement/recondition

Seeking recommendation for a company to either repair/recondition or replace my Sportback 2.0TDi engine which has been fatally damaged by water ingestion going through water that was deeper than I thought! It runs (badly) but Cylinder 2 is reporting a fault. 
 

Swapping engine over, bare or complete may be easiest option but concerned about the quality of what I’ve seen for sale. Engine has only clocked 40k miles and car in great condition only engine damaged but insurance would probably write off. 

Any recommendations for reliable quality suppliers or reconditioners?

I know how this feels. Still need an engine for my A6. All the second hand ones don't come with service history or unconfirmed mileage etc.
